Running all W-2's through the confidential company has been a good process, until the introduction of HR self-service. If manual W-2 adjustments are required when running W-2's in the confidential company to create a single batch for submittal, running W-2's again in only the main company adds some risk that what the employee accesses in self-service could be different from what is submitted to the IRS. Any risk of that happening isn't worth taking. The bulk of the employees are in the main company, so it takes away from their experience with self-service when they cannot see their W-2's.
